The Waynesboro City school system has an enrollment of about 3,000. It is comprised of four elementary schools, one middle school and one high school.

The student/teacher ratio is 17 to 1 in the elementary schools, 12 to 1 in the middle school and 13 to 1 in the high school. The 2007-2008 budget was $29.6 million, with per pupil spending of $9,538 in 2006-2007.
The Waynesboro City School System is also part of several regional programs including the Shenandoah Valley Governor's School and Valley Vocational Technical Center.

The drop out rate for Waynesboro City schools for the 2007-2008 school year was 4% Of those graduating, 41% earned an advanced studies diploma, 44% received a standard diploma, 29% went to a four-year college or university, and 37% went to a two-year college.
